How to read this note

1. Workflow structure
This workflow separates FFPE sample pretreatment from the shared downstream magnetic purification steps. It is intended as a practical companion to the product manual rather than a replacement for the official protocol. The downstream steps follow a magnetic bead-based DNA purification workflow with an adjustable fragment-selection binding stage.

2. Time interpretation
Protocol times stated in the product manual are retained where applicable. Steps without explicit timing are estimated for an experienced operator. For short protocol ranges, the timeline uses the midpoint. The workflow time shown here follows the FFPE section protocol using the standard 56°C and 90°C incubation blocks described in the product manual.

3. Workflow characteristics
Unlike standard FFPE DNA magnetic workflows that focus mainly on total recovery, this workflow includes a binding-condition adjustment step for fragment-size selective purification. The size-selection logic occurs during the Buffer BD and MagBind Particle binding stage, after FFPE lysis, crosslink reversal and optional RNase treatment.

4. Practical considerations
The binding setup is the defining control point of this workflow. Buffer BD volume should be selected according to the fragment-selection guidance in the product manual and the downstream application requirements. Incomplete FFPE lysis or poor lower-phase transfer may reduce recovery before the size-selection step is reached, so upstream digestion and careful phase handling remain important for stable results.
